Will setting the Sub Woofer of a PC speaker system on the top shelf of a desk affect performance?
Yes, it can affect performance, and not only so far as perceived sound is concerned.
Speaker placement is critical for sound quality. The subwoofer should be placed where it is best placed. This is generally away from any corners and a few feet from the wall. As well, you want to put it in an "odd" place.
This means that the subwoofer should NOT be at such a position between two walls that the distances between the subwoofer and each respective wall can be mathematically divided with any ease whatsoever. In other words, if you have a ten foot by 20 foot room, and place the subwoofer adjacent to one of the longer walls, you don't want it in the middle of the wall. Likewise, you don't want it placed in any position that is easily divisible by any factor of two, four, six, three, five, or any other simple number. You are looking for 7.37915 here, or some equally ridiculous number. This applies for all walls.
You also want it farther in front of you than it is beside you. This is so your ear doesn't decide to localize the sound.
The subwoofer should certainly not be adjacent to any large furniture. Likewise, it should not be very near to you in relation to the other speakers in the system. Still, you don't want it too far away from you in relation to these speakers, either.
Sub Bass is supposed to be as omnidirectional as you can get it in practice. The less perfect the location of the subwoofer, the more localized the sound will appear. You darned well don't want it over your head and right beside you. Likewise, you don't want it 3/4 of the way down the room, right up against a wall, and neither do you want it in a corner or shoved under a desk.
Of course, all this is for proper sound. If you don't really care, who cares? Many computer subwoofers aren't really subwoofers at all, and are crossed over at much higher frequencies than they really should be. They are used as midbass drivers to supplement the anemic and tinny drivers that these people put in the speakers themselves. This is a sin Bose has long been guilty of as well.
The only company that I know of who makes a plug and play computer speaker system with a real subwoofer and real acoustic drivers for the loudspeakers that are included is Klipsch. If your system is not a Klipsch Promedia, stick that big box wherever the heck you want within reason, but still consider my comments, and keep it on the floor. If it IS a Klipsch Promedia, pay careful attention to the general rules I have laid out.
This stuff is a lot more intensive, but without examining the room, this is all the advise I can give within the space I have to give it.
